I do not think there are many (if any) scrapbook stores in the city believe it or not. There is a rumor that one is opening any day now but I have no idea where or when. There are however, quite a few very good art stores.

The Ink Pad: http://www.theinkpadnyc.com/ in Greenwich Village, a tiny little shop jammed stuffed with inks, stamps, and all kinds of goodies. They hold quite a few classes too.
Kate's Paperie: http://www.katespaperie.com/ at various locations, awesome selection of papers, especially handmade ones, plus they have lots of other trinkets and stuff.

I dropped a few dollars at the Ink Pad in Greenwich Village when I was in NYC last year. Your description is accurate . . . it is a tiny shop jammed packed with stamps . . . but it was pretty awesome!
